Alpha channel is ignored. Don't think i will do it, performance not worth bother. Even with current sss i added extra render target, which is not good for high display resolutions or low memory bandwidth videocards.
Lens flare is under control when it's applied to screen, it's like a bloom actually, so when it is fixed, it means fixed for everything and any other issues are caused by something else. Eyes are transparent objects and they do not have sss processed at all, just that fake from the game. They even dont have cloud shadows, cause transparent objects drawed after that effect is applied. The best you can do is to decrease sss in [eye] category to not make them shine all the time, it's abnormal.

That "full potential" is not available in this mod and doubt will ever be by performance reasons vs quality difference. Hard to tell for sure now. Anyway, all textures should work. But i expect some body mods will fail to work cause i didn't patch all shaders (which is horrible amount of work).

Boris - You have mentioned that in SSE version the alpha channel is ignored. Just wanted to make sure.

I just meant that if I set the subsurfacescatteringmultiplier to 100 (my normal value is 0.65), eyes start glowing, but if I do the same in the interior, there is almost no difference.

SSS parameters are multipliers to game values, so if game set some small value interior, it will be scaled and stay small anyway (unless you scale too much). What kind of computation is used to define how much sss to apply - hell knows.

I was thinking that it's caused by a bloom shader. But when I use a default multipass bloom from your binaries, the same happens. If I turn off the new SSS effect, everything goes back to normal.

Edit -- Seems that one of the meshes from the old version of Skyrim Particle Patch was responsible for it.

I know it's from the bloom, but no matter if i have sss or not, can't see issue. So i need preset.

I've uninstalled Skyrim Particle Patch, nothing changed, so it was not his fault, my mistake.

Hey boris love your work your doing and SSS is awesome now. Now that you got SSS done and it was hard was wondering if you could get detailed shadows? I mainly am asking because the shadows on skin at the moment are real poor and blocky compared to olderim thanks.

There is a narutouzumaki here asked the same, but i said long time ago that anything about shadows most likely will never be made, because with decompilation i lose something with float precision and when assembling shadow shader again, it no longer works as it should. I dont know original code of it to restore, can try to search in google, maybe developers just copied some existing code.
