I was wondering if anyone knew if there was a way to run Skyrim without pause while in background of another window or on the desktop? I'm sure I saw a command for one of the Skyrim ini files but I have no idea now and thought I'd ask anyone here if they knew?

This is possible for most games, but can't say for sure without testing. I did such thing about 3 days ago for GTA3 debugging. Check out future updates, if i'll add this as new feature of the mod.

Tried that, but not work in Skyrim as simplest method without negative side effects.
