Ok so is there a way to make it so I can have a couple of different configs and make it so enb changes between them randomly from time to time while playing the game?

No, replacing files and reapply changes in mod editor. Or to make custom weather in CK which have all same weathers, but different ID of them, then in weather system of the mod to use different setting (but shaders switching is much more complicated and require some hlsl programming skills to mix different shaders to one).
