After getting the mod to work i noticed that the bottom, both in shape and vegetation, of lakes and rivers "shine through" the surface a lot, creating a very strange and pretty bothersome effect.
Any tips on what to tweak to fix this and make the surface of water less transparent?

The only 'solution' for now is to turn off SSAO, as Boris has said many times that it is very performance costly to get around the issue.

Would it be possible to exclude partially transparent materials from the SSAO and other effects that cause this wrong transparency? (not on the ini-side of things, of course, but with the dll)

When game not designed for ssao initially, then not in most cases. Transparensity depth can't be achieved easily with dx9 and applying ssao before all transparent objects drawed in Skyrim not possible, game engine problem or how properties of some objects are set.
