Are colors after compression on image host are lost or the clouds themselves have strong compression artifacts?

No offense, but i don't really see the point in posting lots of similar images where only the hairstyle differs.
The hair-mod you're using could need those pictures. Try posting them there instead.

The clouds do have some minor compression artifacts, perhaps I can fix that by making a better cloud texture, (I'm only using a improved version of the vanilla texture right now). However, its not very noticeable, and most of what you see in the screenshots is due to the Jpeg compression (steam uses jpg as default for screenshots) And I also saved it as jpeg again in Photoshop (after some minor tweaks to improve contrast and saturation). (probably a stupid idea to use jpeg :\)

Yes, the clouds are actually quite close to the ground in those shots. But there is actually a script which controls the amount and position of the clouds. This script is updated when the weather changes, and the position of the clouds changes based on the current weather (fog/rain = low clouds, clear = higher clouds) + a random variation. There is also a small chance for all the clouds to appear at a low altitude regardless of the weather (just for a bit of diversity).

hmm i wonder in how much your cloud papyrus script modding work will work with different Lighting Mods or are they mostly independent in the plugin structure and can't interfere with each other ?
If i understood it right Lighting and Weather are very closely tied in the Creation Kit structure so something like your Mod could interfere with Light Results i guess at least if you changed your parameters entirely to optimize for your results ?
I guess i really have to start working on my own Light Mod to better understand the implications in the system overall.
Btw people cried out lot @ me for posting PNG results which was accidentally also, so be careful

I'm hoping it should be compatible with everything
There are no changes to the actual weather and lighting, also the clouds react to the current weather type, so the specific weather isn't important , which means this should work with new weather from other mods too
