Yes its due to the alpha levels of the cloud layers. You can alter this in the CK.
Think it happens when you have multiple incompatible cloud layers... I fixed it last night in a few of my snow storms, by removing one layer, and setting the others alpha to 0.70 during sunset.
It's not the alpha levels, you can see in the bugged pic how the horizon cloud layer is being offset vertically. The little puffs of cloud between the mountains should be the top of the layer, instead it's offset and you're seeing the middle of the texture being cut off where the layer ends on top. For whatever reason in that section of the sky the texture is being drawn wrong or something.
UPDATE
I found out the culprit. I must've nudged the cloud movement on the Y axis for that section of the sky so it was gradually scrolling as it moved.

Thank you! I haven't really spent that much time tweaking my water so it's something like a nice "side effect" of my settings
You recommended the tool Xnview for compression if i'm not mistaken. It is very useful indeed, but i don't seem to find the best settings. Would you mind telling me the settings you're using?
