It's a combination of window light intensity/curve and bloom and then DoF (mostly) in that picture you two refer too (easy to fix with a customizable enbbloom.fx like enb evolved´s)
I got a similar result with my JENB Default preset
Without ENB Enabled
Though without DoF, which really enhances that kind of effect.

Transparent interior??
Can you see through the object or is it completly gone? If you only can see through the object (it's still there but with a transparent surface) it sounds similar too the SSAO transparancy bug which occurs with ENB, try turning ENB off and see if it's still the same. If not then it isn't ENB related but mod related propably.
The same goes for if the surface is completly gone then it is a mod that has accidentally removed interior object. Atleast that is the most likely cause for that "bug"

In some old versions of the mod such bug had a place, but this fixed long time ago and all "transparencity" in interior scenes are game errors, it not render objects to depth in some places.

I have 2 problems:
1. Sometimes at night the sky is so bright it looks like daytime. I'm not using CoT or other weather mods.
2. When it rains the ENB just turns butt ugly. Is there anyway to tell the ENB to desaturate and darken the image when it rains? Seriously, vannilla looks better than my ENB when it's raining.
Can someone help me?

Is it around the morning and evening ? if so the settings of day and night are shared there (between 7;ish am and 5;ish pm.
You could try fiddling with the NIGHT/DAY Detector values
[NIGHTDAY]
DetectorDefaultDay=false
DetectorLevelDay=1.0
DetectorLevelNight=0.5
DetectorLevelCurve=1.0
I used to run 0.7 for day and 0.35 for night and Curve was the same as above settings. With the above settings it didn't get as ugly when it rained with my settings. So try to change those values in a rainy scene first, then go to clear day and then a clear night too see how much it impacted the overall look of your ENB settings.
Reason for rainy days looking different is because ENB goes afer the brightness (I think, don't know for sure though but seems that way atleast) and decides that dark rainy days is equal to night time settings even if the in game time points to it being day time.
